TL;DR
- Shopify is a sales system, not an accounting system – an integration is needed for DATEV, lexoffice, or sevDesk.
- A good integration automatically transfers orders, fees, credits, and tax rates and assigns them to the correct accounts.
- The choice of tool depends on what your tax advisor uses – discuss it with them beforehand.
- For EU sales, you need the OSS procedure; AT and CH have their own rules.
Generating invoices is one thing – proper accounting is another. While our article on automatic invoices only covers the document PDFs, this one deals with the entire accounting workflow: how to connect Shopify with DATEV, lexoffice, or sevDesk and eliminate manual data entry.
01Why Shopify Alone Isn't Enough
Shopify is a sales system, not an accounting tool. It knows your orders and payments, but not accounts, VAT advance returns, or DATEV exports in your tax advisor's format. An accounting integration closes exactly this gap.
02DATEV, lexoffice, or sevDesk – Which One Fits?
- DATEV: Standard if your tax advisor uses it. Integration usually via a middleware app that exports orders as journal entries.
- lexoffice: Popular with smaller shops, easy to use, good Shopify integrations.
- sevDesk: Similar to lexoffice, also with Shopify connectors.
The choice mainly depends on what your tax advisor uses – discuss this with them beforehand.
03What a Good Integration Automates
A clean integration automatically transfers orders, credits, payment fees, and tax rates and assigns them to the correct accounts. Ideally, it also posts payouts from Shopify Payments and PayPal so that your bank reconciliation balances. This quickly saves several hours of manual work each month.

04Special Tax Cases: OSS, Small Business Owner, DACH
If you sell to multiple EU countries, you need the OSS procedure (One-Stop-Shop) and the correct country-specific tax rates – details in the article on Taxes & OSS. For AT (20%) and CH (8.1%, not an EU member), different rules apply. Small business owners do not show VAT – this must also be correctly set up in Shopify and the accounting system. Our app overview shows which apps are reliable here.
